I know effect of CMB photon and neutrino on background evolution is negligible at the redshift range covered by TNG, but I still wonder whether the contribution from CMB photon and neutrino have been turned off in TNG simulation.

You are right that neither photons from the CMB, nor neutrinos, are directly accounted for during the running of the TNG simulations.
Their impact would have entered only in the creation of the initial conditions (i.e. through the transfer function, via the CAMB code).
